Google Search Results help

Hello all:

I recently moved a page few pages of content on Site A, to Site B as a new site as a an IRM.

I added the new site to Google Webmaster Tools, did verification, site map, etc.

Now, somehow, Google has indexed SiteA.com/SiteB/ instead of SiteB.com like I had expected.

Any one experience this before? How is the best way to correct, without hurting search ranking too much. I know I can delete the pages that are the long address from Google Webmaster Tools, but I don't know if I want to do that if it is going to completely remove from search listings for both sites.

Any thoughts?

You can always put in a redirect within the /SiteB/ directory that tests for:
if SiteA.com/SiteB/ then perm redirect to http://SiteB.com

Thank you. I put 301 redirects in place for the pages that show up on the wrong site. Just not sure how a search engine found the IRM folder, since those links were never published that way.
